Flanigan played football and basketball at St. Lawrence and would play pro basketball and semi-pro football after graduating. He started working as a parole officer in 1936 and would follow that job into a career in the New York Prison System. He entered the U.S. Navy and served in the South Pacific during World War 2. After the war, he remained in the Navy Reserves and in 1960, left New York to go to Washington where he remained employed with the Navy. He would take a job with the Department of Housing, Education and Welfare where he administered applications for federal vocational studies grants. He retired in 1978.

Bill married Marjorie Dwyer (d. 1998) in 1942 and they had four sons and a daughter.
